Background: Small ruminant lentiviruses (SRLVs) are of global distribution and economic importance to sheep and goat producers. This study investigated the clinical pathology and etiology of lentivirus infection in a goat herd in an urban area in southeastern Brazil. Methodology: The 30 month-study was carried out with 26 domestic goats in the urban region of Rio de Janeiro, Brazil, with a history of infection with small ruminant lentiviruses (SRLVs). The goats were clinically evaluated through physical examination, radiographs and hematological and biochemical tests, necropsy and histopathology and molecular and phylogenetic analyses. Results: The results discovered caprine arthritis and encephalitis virus (CAEV) in 11 goats, with the detection of viral RNA in blood and tissue samples. The clinical symptoms vary between lameness and increased joint volume in some goats, being confirmed by x-rays and mastitis. Necropsy and histopathology of three goats revealed lesions typical of CAE infection. Viral sequencing detected the B1 clade of a lentivirus with high equivalence between samples from different goats. Conclusion: In this study, we concluded that goats kept in the urban region of Rio de Janeiro are infected with clade B1 of a lentivirus that has been sequenced and represents the main clade circulating in goats in the Americas.
